Can I use third party software for my XDA 2?

Need assistance from fellow users, I recently bought a XDA 2 and was told by the service provider that using third party software is strongly discouraged.
I have been using third party softwares such as mobile coach, gigabar, adobe pdf viewer etc on my HP2210 previously without any problems.
If I do the same with my XDA 2 will there be any compatibility problem? The concern is softwares for PPC 2003 and PPC 2003 PE, are they compatible? Please advice. Thanks in advance!
